in this paper when the authors embedded a classical neural network I think they used the only the amplitudes of the gates and ignored the phase parameters. Is my guessing right?

In the fully quantum models, we do use the phase degrees of freedom as free parameters. In restricted situations, like trying to reproduce a classical network, you would turn off the phases.
